Do you know any scanning service for our website or hosting account ? I mean, check whether the files are compromised or not. Even paid ones are ok.
Abhi this shouldn't be limited to simply scanning looking for vulnerabilities in the file system itself. Many more harmful vulnerabilities exist in the web server configuration, poorly configured SSL ciphers, weak certificate configurations etc...
